OK, so I used a visa support service, which says they are providing a hotel (not specified), but I'm actually staying with friends of friends. In Box 39 of the visa application, it asks for "name, address and phone number of person or hotel in Russia that you plan to stay with"

What do I put in that box? The actual friend's address? (I'd prefer not) Just the name of the company that issued the visa support? box 39 makes no sense to me, and I don't want to cause my friends any trouble.

It should be name of the hotel your visa sponsor provided you with. Such things are merely a formality.... ask your visa sponsor.

the place that is mentioned in the invitation: the adress of the inviting party. Your visa support service should provide you with this adress

So, if you mentioned a hotel in your application, however, will be staying with family/friends whom you do not want to involve what do you do? List the hotel and then stay with friends and go to the OVIR instead of getting it through the hotel?

The friends/relatives cannot understand why I would spend $125-$175 to stay at a hotel instead of with them. I just do not want to give their address.

So list hotel in visa application and customs entry form but stay at a private home is OK?

From what I've heard, you really need to stay in that hotel for at least one night so they can register your visa. It eliminates a lot of questions and you may have trouble getting OUT of Russia if your papers and registration are not in order. I'm going on a student visa, so I'm in a different boat, but a lot of people do what you're doing.

Do what most people do in your situation - use the travel agency that sponsors your visa (you are supposed to have a russian agency that sponsored your visa - it's a formality) and ask them to register visa for you. No need to stay in a hotel at all. It may cost you $20-25 but it's easy and you won't have to deal with OVIR or other terrible agencies. Avoid them at all cost. Any other travel agency that deals with foreign tourists will be happy to register your visa as well. Or, you can do what many of my friends did when you went to russia - you just to any mid-priced hotel, give them 600-700 rubles and they register your visa for you (as if you were staying there). He said they did not even ask questions. He asked: "How much is it to register visa here?" they gave him the price and 20 minutes later he had a registration.

In regard to registering with my Travel agency, there is a slight disconnect as I am going to Ekaterinburg and St. Petersburg, however, the agency operates out of Moscow. So, the issue with the hotel $25 could take care of the UVIR under the table? I guess on the entry declaration form I have to give a place of residence while in Russia. If I give an address of the hotel, but register via UVIR while staying with friends/relatives, what can be the problem? I am asking again just to be sure of this. This way, I can tell the people I will stay with that one day in the hotel is a necessary evil and thus not insult them.

I were you, I would find an agency similar to your that has offices in both cities. It's easy to find an agency in St Petersburg - I bet there are many in the center. I am not sure about Ekatirenburg. Just doing a random search I see the following agencies will register your visa in St Petersburg:

This hotel seems to be able to register your visa for 20 EURO

Call them in advance, confirm and put their name on your migration card when you enter the country. I am not a visa expert, so confirm with your visa sponsor when in doubt. When I visited russia a bit over a month ago, passport control check was merely a formality. They did not care where you were staying and no one was asked any additional questions.
