Hi,
Myself and my girlfriend are visiting russia in July this year, we have booked all of our tickets and flights etc, we have got a tourist invitation from one of waytorussia.net's partner companies listing hotels for our entire stay in Russia, but because we are not actually staying at these hotels (we are hoping to get cheaper homestay) are we going to have trouble registering our visas?

we are only staying in Irkutsk / Listvyanka for 3 days, is this enough time to register a visa at a hotel that we are not staying at?
Also do we have to register our visas in every city we stay in in Russia over 3 days, in our case this would be Irkutsk, Moscow and St. Petersburg, or do we only have to register our visas once in Irkutsk?

Hope someone can help, i'm confused!

Any hotel will register your visa in Irkutsk (will take a few hours at most). Small guesthouses might not be able to do this. So you could make your accommodation choice based on how worried you are about having problems with registration. For me, personally, I wouldn't be too stressed about not being registered for a few days.

And, yes, you are supposed to register in every city where you stay for more than 3 days.
