Depends what you want to study...
one of the best universities is Moscow State University - MSU (МГУ) |

and St.Petersburg State University (SpbSU) 
but certainly there is at least 10 decent universities in Spb and Moscow - if you want I can tell you (shortly) about ones in St.Petersburg
but MSU is the most destinguished.... |

it's not just a "good school"... it's one of the best and most respectable higher educational establishments in Russia.
St.Petersburg state university (former St.Petersburg Emperor University) - http://www.spbu.ru/ here is the webpage (as i remember there's an english version)...
