Benno,
Russian stores etc are only allowed to take Roubles. Mostly only Cabbies (Taxi drivers) will take dollars. US and Euro's are the preferred currencies across the country. As for denominations, it's up to you. 1 1/2 weeks ago the US was worth 28.55 Roubles, The Euro 34.75. So 100 US is 2855.00 Roubles - fee (if at all!). I always take 50, 20 or 10's but I have no need for carrying lots.
No matter what, each and every note will be flouroscoped. The new 20 US bills will also have an infrared scan done on them as well. There was a massive counterfeiting ring of $100 notes years ago which prompted all this.
And again, the notes must be in pristine condition. Mangled, old and worn, too creased, ink stained & written upon notes are generally rejected.

There is no black market on Roubles as far as I'm aware as the currency has been stable for a few years now.

Totally agree with UsualSuspect, just want to add that it doesn't matter which denomination, just make sure the banknotes are relatively new (issued at least in mid 90s) and have a good look, otherwise you will have troubles exchanging them. And don't use the services of any people who propose you to exchange money (it happens in smaller towns usually), always go for an official exchange point.
Besides, you can take your credit card.
