I plan on traveling to the Baltics by car this summer and my family and I will take the train from Riga to Moscow. Upon our return we will visit Estonia for a few days before heading back to Germany. We were thinking of coming back through Kaliningrad. Will we have to get two separate tourist visas since we will go into Russia and then back out before going into the Russian Baltic enclave?

Yes, either two separate visas (if you want to stay in Kalinigrad region a bit), or a tourist visa for Russia and a transit visa for Kalinigrad.
