Is it possible to take a morning train from SP to Novgorod, store bags, spend the whole day sightseeing Novgorod and then take a night train to Moscow?

I don't think you can. But even if you could, you need to spend at least one overnight there to really see everything. The train ride is nearly four hours. You could spend much of the day in the Kremlin alone. There is a cool restaurant and museum inside. Plus St. Sophia's Church. In town are a number of beautiful churches. Most are being restored.
A good hotel is the Volkov. Recently restored with a nice restaurant.
My then finacee and I spent two nights in town and were not bored.
